Juan Carlos Muñoz recibió el PhD en Ingeniería Civil y Ambiental y el MSc en Ingeniería Industrial e Investigación Operativa de la Univ of California at Berkeley en 2002.
Sus áreas de investigación son las redes de transporte, el tráfico, la logística y el transporte público. Lidera el Across Latitudes and Cultures Bus Rapid Transit Centre of Excellence (www.brt.cl) financiado por la Volvo Research and Educational Foundations. Este Centro contempla la participacion de miembros de la PUC, así como de MIT, University of Sydney, Instituto Tecnológico de Lisboa y EMBARQ. Es también Subdirector del Centro de Desarrollo Urbano Sustentable (www.cedeus.cl).
Fue asesor el 2003 y 2004 del Ministro de Transportes y Telecomunicaciones para el plan Transantiago y en el 2008 fue miembro del comité de expertos creado por este Ministerio para mejorar el proyecto Transantiago. Fue miembro del Directorio del Metro Regional de Valparaíso desde el 2007 al 2010 y asesor del Presidente de Metro de Santiago en el mismo periodo. Desde marzo del 2014 es Director de Metro y Asesor de Transantiago.
También se dedica al diseño de turnos flexibles de trabajo para conductores de transporte público y trabajadores de retail. En la actualidad, co-dirige la empresa Shift-UC dedicada a este último objetivo proveyendo soluciones cuantitativas a problemas de recursos humanos. Esta empresa asigna turnos de trabajo a más de 30.000 personas semanalmente en Chile, Colombia, Argentina y Perú.
Es miembro del Editorial Advisory Board de la revista Trans Res B, del Transportation Research Board Committee on Transportation in Developing Countries y de los Comités científico Internacionales de las Conferencias CASPT (Conference on Advanced Systems of Public Transport) y Thredbo (International Conference on Competition and Ownership in Land Passenger Transport). Organizó el International Workshop on Bus Rapid Transit en el 2008.
